Are you asking if he can come in after the completion of the two throws or if he can come in after the 2nd throw and the pull is put in play and then play is stopped? I read your scenario like this...

A1 fouled hard and has to leave the game
A6 shoots the two throws
A1 comes in for shooter when the second throw is succesful
