Best way is to re-build the computer:
1. Do a complete backup
2. Re-install Windows and re-partition the hard drive.
3. Re-install your apps and restore your data.

It is a pain, but often it is the only way to truly resolve these problems.
Especially because you have to make sure you have backup of the installation discs for all of your apps.
