confusion onbases

Had a situation that I had today, it all worked out, but what if???
Runner on first, no outs. B2 hits a fly liner to F9 that looks like it was trapped. Plate ump calls trapped ball, R1 arrives safely at second, B1 safe at first. F9 (thinking she caught the ball), fires to F3 to double up R1 at first. "Time out". Defensive coach comes out, wants to challenge the call. Umps get together and base ump tells plate ump, 'you blew it, she caught the ball on the fly.'
Now what? We want to fix it & make it right.
Do we call batter out & put R1 back on first?

First off, if those were the actual words used by the BU, there should/could be a pretty heated post game discussion. Well, might not actually be a 2-way conversation.

If BU can provide information that the PU didn't have, then yes, the batter could be ruled out and runner returned to first base. Can't have the runner in jeopardy as a result of the PU's initial call.

I agree about the post-game discussion and the the ruling that you can't put the runner in jeopardy based on the call by the PU being overturned.

If PU is convinced by the BU, BR clearly out.
R1 was out because of the incorrect call; PU may rectify.
