Unless the 3rd out appeal is a force or the B/R at 1st (no runs score), any preceding runners score. It's not a time play - the ball went over the fence. You need a new ball before you can appeal the miss of 2nd, and that can't happen until the runners have completed their base awards. The appeal can be made without the ball in FED, but only after all runners have completed their advancement.
