It was marginal in replay. It did look like the last part of the bat movement might have been a reaction to being hit.

I had it wrong, i thought they called it a strike. I did not watch the game just a short snippet.

So, his explanation was pretty good. I didn't think he swung at the pitch either.

The confusion here is that there were two nearly identical HBP/partial swings in the game - one on each team, and they were not ruled on the same way - the Yankme's got the short end of the call in both cases. I can see why Girardi was pissed.
