Regardless of the number of outs, 3 score. The out was not at first base and not a force out, so this is a timing play.

And had there been 2 outs, and a preceeding runner (let's say R2) called out on appeal for missing a base, no following runs (R1 and BR if R2 was called out) would score. But, in your case, since the batter-runner was the last runner, with no following runners, his out had no effect on the other three.
