In the grand scheme of things, having the x marked for substitutes and having the coach's box (unless your in Connecticut apparently) is not important at all.
I guess an official could call the game off because the floor wasn't properly marked? Find me an official that does that, and you'll find an official that will not be working anymore.

Last I knew the X that was put down last year was still there, however haven't been in the gym since last February.
The coach box is marked using purple tape, the X using white athletic tape.

Yes, as long as the home team is playing (games at a neutral site would not penalize either team).
