Since she left before the ball was at the disposal of the thrower, take the ball back and ask her (or someone else) to fill the spot.

That's what we would've done, had we seen it. The player was in the spot to start with, then proceeded to back out and walk to the bench sometime between the bouncing of the ball to the shooter and when the shooter had the ball. The administering official was standing right next to the spot and didn't even notice the player leave. What an idiot! The guy needs to get an eye exam if he can't notice whether a player is standing right next to him, right?!
(Btw, my exam is scheduled for next Monday.)
