Looks to me like the only person who lost the count was the pitcher.

Agreed.
The article says the appeal to the score keeper saved the crew, but they kept the call. Those two statements are mutually exclusive here.

I don't understand how this travestry can happen, if the umpire has an indicator?

There were 2 posts. The first guy jumped all over the umpire for not having an indiclickeracrutcherater... the second jumped on him for thinking MLB guys carry them.
