Why in the major leauges when you see a balk called they stop they play?

Because 99% of the time the pitcher balks without immediately throwing (or pitching) the baseball.

99% of the remainder, the thrown (or pitched) ball is caught, and the ball becomes dead then.

In only .01% of the time does the pitcher balk while in the act of throwing and the throw is not caught (including a pitch that's hit).
