NFL Holding Procedure

Need some help here. Rams vs 49ers
2nd quarter around 8:30 mark in 2 quarter, 49ers ball.

Ball on 15, QB runs for 9 yards, ball spotted at 6 yard line
Flag for defensive holding during QB run.
Ball moved to 3 yard line

Why is the holding call tacked on when it seems like should be a result of the play or take the penalty yardage?

Help?
