This happened to me a couple weeks ago. I called an IFF in a women's league where they don't use the rule. R1 and R2 stopped running, the ball dropped and the defense threw the ball to third. I awarded one base to all runners.

Was that because you judged the mis-call caused R1 to not reach 3rd in time?
