Are the rules for running the clock different in HS versus the NCAA? Specifically after a made basket..does the clock stop and not resume until legally touched by inbounds player?

Yes, there's a difference. The clock does not stop for made baskets in high school rules.

And only in the last minute of the game in NCAA.

Yes, it will stop then even if the score is, for instance, Oregon 174, UCLA 2.
