Yes, the team can play shorthanded, but that doesn't score the run.

Because if there is no sub, the running assignment cannot be completed. By rule, to score a run, a player must touch all the bases even in the case of an injured player.

No sympathy here. This is a case of the team not having enough players or the coach not managing the line-up properly.
