Obstruction, Interference, Double Play????

I know this is pretty much a judgement call and you have to be there but, there's a twist on this one that doesn't seem right. 13 yr old game, HS rules, runner @ 2B, no outs, ball is hit between F5 and F6, the ball seems to get past F5 and F6 ends up making the play, throws it to F3, but batter/runner is safe, the throw is late, however during all of this the runner from 2B runs into F5. The runner recovers and gets to 3B. So there are runners at 1st and 3rd, then the umpire calls the runner out for interference. The coach asks the umpire what he saw, and the official says we agree(meaning the other umpire) on the call get back to the dugout. The coach says what did you see, the umpire throws him out of the game. Then he proceeds to call the runner at 1B out that he called safe before, for the 2nd out of the inning saying that he would have gotten him out if it wasn't for the collision. Now is that even possible? Can you get a DP from that play? Some insight here, thanks in advance.
