Call the back court violation, cancel the basket and start over with a new jump ball with the teams going in the right direction. Correct?
If it were an overtime situation and you were playing in a league that had a "sudden dead" overtime rule you may have trouble getting out of the gym.

No, at least not in NCAA. If you line 'em up wrong, when you figure it out, stop play, flip 'em around, and continue. Everything still counts as if they were going the right way all along.
Rule 5-1.3. When the official(s) permits a team to go in the wrong direction, and when the error is discovered (a) all points scored, (b) fouls committed and (c) time consumed shall count as though each team had gone in the proper direction. Play shall be resumed with each team going in the proper direction.
