I'm speaking as a coach. But last year, I saw these area cause some confusion:
Infield fly rule
obstruction/interference rules
over running first base rules (with regard to committing yourself to one bag or the other)
Look back rule
courtesy runners
substitutions/rentry
dropped 3rd strikes
Those are areas that stick out that I saw giving some coaches and players problems. Many of my peers do not do their study and research. Thus, they tend to be in the dark about a lot of stuff.
