According to this individual, just ahving the team come out of the huddle early isn't reason to shorten the TO.
NCAA 5-10-20: "The team that requests a timeout may shorten that timeout when the captain/head coach notifies the official of the team's intent."

As Dan said, the coach notifies the official of his intent when he sends 5 players onto the floor.
