I would have told the catcher to appeal the runner missing the plate. That way I could nullify the run and continue to enjoy umpiring this game. I believe we owe it to the teams to get the full 7 innings in so they can get their money's worth from me as an umpire.
I would make sure my partner wasn't armed before making such a move.
