As long as we were on pitching, more or less, a partial hijack.
Team changes pitchers during an inning. While the manager is rearranging defense and then reporting to PU, the new pitcher starts pitch-like lobs to the catcher who is standing out in the infield half way to plate after the team's circle meeting.
Do they count as warmup pitches?
If so, is it a violation if she was returning and not eligible for warmups?

Yes, and only if it delayed the start/restart of the half inning

You might not ... but surely you would when you were at 12 and the batter stepped out.

And just so I get this right should it ever happen again....call the IP, signal DDB, and allow the pitcher to pitch? Assuming the rest of the at-bat had been "normal", I think I should only kill it without a pitch if either the batter or pitcher abandons the attempt to play.

But that's exactly what happened. The batter abandoned.
