A11 goes off the field thinking he has been replaced, he then realizes he has to be in so he runs back on to the field beyond the 9 yard marks and gets set. is this legal substitution? rule 3-7-3 says it is but the case book says it is legal. what is it?

Yes it is legal, he was not replaced by a sub, he got back inside the 9 yard mark after the ready for play and before the snap, he also got set before the snap. Totally legal.
