I talked to him afterwards, and he seemed to think it was the rule. I think he enforced that "rule" because it was a tight gym, and it was difficult for a coach to squat without encroaching on the court.
Now, I think you're right. I also wouldn't have stopped play just to make that point, like he did. If a coaching box violation is egregious enough that it is disrupting play, it should be whistled as a T. If it's not, then address it when you get a more discreet opportunity.
