If I understand the play correctly, this didn't happen during a free throw. It happened during the dead ball between the FTs. It is not a violation to punch the ball while it is dead.

I disagree on the shot clock part. NCAA 2-14.6e says to reset the shot clock when a violation occurs. 2-14.6f amaneds that for the kick ball, but says nothing about other violations. Just becaus both violations are descrbied in the same rule in Rule9 doesn't mean that they are treated the same for the shot clock rule.
