Fourth out to preclude timing score

OBR, one out, R1 and R3. BR hits hard fly ball that appears to be over the head of F7, so R1 takes off and rounds 2B. R3 holds to tag up. F7 makes a spectacular over-the-shoulder catch up against the fence. R1 sees this and immediately changes direction, appropriately touching 2B on the way back to 1B. R3 tags up but leaves before F7 touches the ball. In the meantime, the throw from F7 is relayed by F6 to F3 at 1B before R1 gets back to complete the double play. R3 crosses home before the third out.

Can an appeal be made by throwing to F5 at 3B to preclude the score by R3 from counting, or is the ball dead at the third out and the run scores. Please provide any OBR references that may cover this situation.

OBR 7.10(d)
Appeal plays may require an umpire to recognize an apparent "fourth out." If the third out is made during a play in which an appeal play is sustained on another runner, the appeal play decision takes precedence in determining the out. If there is more than one appeal during a play that ends a half inning, the defense may elect to take the out that gives it the advantage.

According to the above rule I quoted you the answer is yes.

The question that has been raised is: Can the runner after the 3rd out correct his / her mistake. We are still waiting for an official ruling on this.
