I think the original poster may have thought that R1 was the batter. If he (the batter) was struck by the pitch in the strike zone, then he's got a valid question. Your reply was correct. It's the runner from 3rd base that is hit by the pitch. With less than 2-out, the run would score; the batter is still out on the called strike three.
