Yes and No. You would sound the whistle immediately after the last free throw if it is made and signal time out with an open raised hand. After the substitute is in, the team with the ball would be able to run the endline. They do not lose that privilege in this situation.

Also note that if the free throw is not made then play continues and the substitute would not be able to come in until the next available opportunity.
