The sub needs to report during the dead ball following the successful goal. According to 3-3-1d once the substitute reports, the scorer shall signal, "
if, or as soon as, the ball is dead and the clock is stopped."
In your case, the clock was stopped and it seems that the scorer signalled while the ball was still dead. Therefore, you should have allowed the substitute to enter.
