In my experience, if there's going to be a problem, it'll be just as the players are returning to the floor. You'll see somebody check in with the scorer before stepping onto the floor. Don't let your the ball back in play until you've asked the scorekeeper whether that person just checked in, and wasn't in before the time out. If that's the case, then bring them back out and get the original player back in.
