In our local kids rec leagues, we use a running clock in conjunction with our mercy rule. It stops only for timeouts. Following a timeout, the clock starts when the ball becomes live. If the clock is running because the reason is what we call "mercy", there is no logic in stopping if for free throws. They're part of the game just like any other part of the game.
