USSSA Appeal Rule Question

Ok. Daughter played in a USSSA slo-pitch tournament this past week-end. Play. Runner on second. Batter hits home run. Batter-runner crosses home plate and COMPLETLY misses the plate. Defensive teams caoch asks for an appeal of the batter-runner on the fact that she missed the plate. Umpire states she hit the very back edge. Don't like the call but the coach accepts it and we move on. Single umpire sysytem. After the inning the umpire approaches the coaching staff and informs that if indeed the batter runner-runner had missed the plate, had he seen it and the player entered the dugout he would have called time and called the runner out. This was not a play that needed to to be appealed. When our coach suggested that that perhaps that was incorrect and that by the player entering the dugout simply removed the possibility of the player returning to touch the plate the umpire indicated the coach was incorrect. Ok, which is correct?
