A time-out may be granted to either team during a dead ball, so if a team requests one prior to shooting either of the FTs, then you would take it then, if they asked for it between the 2FTs, that is also permissible. It is handled no differently than any other time-out during a game. You simply stop the game action for a bit and then pick up where you left off.
