If the ball will go back to the baseline, then the answer is no the right to "running the baseline" is not lost.

There are no penalties that will remove the privilege of running the baseline if the ball comes back to the end line. If the foul or violation takes place somewhere else on the floor, then of course there is no retaining of the ball on the end line. At least there are no violations or fouls I can think of right now that lose the privilege if the ball goes back to the end line.
