So does any ball that passes completely through the basket regardless if the ball enters the basket or bounses to the floor is a violation? It sure sounds that way,

If a live ball enters the basket from above and goes through, it's a score. The ball is now dead by rule, and there isn't anything to be called if a dead ball then goes through the basket from any direction. If a live ball hits the floor and then bounces through the basket from below, it's still a violation on the last player to touch it.
