Now, do you start the clock with ready or do you start it with the snap since the play was negated by the foul.

The clock is started or stopped based upon what action happened during the play with the foul. The previous play has nothing to do with live-ball fouls.
Example:
Play 1. 1/10 at A-20. A1 throws an incomplete forward pass (no fouls during the play).
Play 2. 2/10 at A-20. A1 hands off to A2 who runs for 3 yards to the A-23 where he is tackled inbounds. During the run, B1 is flagged for a 5-yard facemask foul.
In this case, we start the clock on the ready-for-play because the ONLY thing to stop the clock was the penalty.
