I'm assuming that the runner has tagged both first and second bases before being thrown out at third. If so, the batter is credited with having hit a two-base hit (double), and is out on the play, 7-6-5.

If the batter in this case missed first base, and the defense appeals that she missed first base, then she does not get a hit and is simply put out, 7-6-5.

By the way, I also believe that in the case where runners overslide bases on extra base hits or stolen bases, and are then tagged out on the same oversliding of the base, that the runner does not get credit for the stolen base or double (if runner overslid second base), as the runner needs to hold the base without being tagged out in order to earn credit for the SB or 2B.
