The runs don't count
 
This is probably a simple situation but I want to make sure
2 outs
Situation 1. tie game
Situation 2. home team down by 2
Bottom of 7th
R1 on 2B
R2 on 1B
B3 hits HR
R1 misses third
Everyone scores
Defense does not leave the field during the celebration and appeal is made to 3B for the out

Since R1 made the third out, the subsequent runs do not count even though B3 parked the ball.
