If a team has no timeouts left, are they allowed to throw the red flag and challenge a call?

Yes and no??
 
I am not totally sure. But the challenges are not all based on timeouts. They only get two challenges per game. If both of their challenges (new rule this year) then they get one extra challenge. But I am not totally sure that it is totally tied up in the timeouts. I think they are, but I have yet to see that happen.

But they can still have plays challenged in the last 2 minutes of the halves by the decision in the booth.

No. A team must have a timeout to be able to initiate a challenge.

Right, because if they lose the challenge they are charged with the TO.

OK, then, in Fed RUles, can a coach request a coaches conference to discuss the misapplication of a rule if he is out of timeouts?

Yes. If the call is not changed, the coach is charged with delay of game. NFL does not have such a provision.

I do not think they will be penalized for throwing the flag, but the challenge request will not be recognized if they have no timeouts left.
