I thought in the case like this, once the basket is scored, the referee should blow the whistle, count the basket. Get the correct team to throw-in the ball and allow the end-line.

Am I correct in my thoughts about how to handle?

I like how the case play has the player "dunk" the basketball. Not enough to just make a lay-up these days...haha :D

In the case play A dunks into B's basket. It says B gets 2 points and A gets the throw in. It doesn't say anything about any of that other stuff.

See 7-5-7, specifically the first line.

5.2.3 says the ball should be bounced to A so it implys the referee should straighten things out, albeit it doesn't say anything about a whistle or stopping the clock.
