Question

in a free throw situation, can the resuming-play procedure
begin, if the first 2 spots on each side are not filled?

The resuming play procedure is used "only" following a timeout, intermission or unusual delay. As for your question, if the delay was following one of the three above, then use the Resuming Play Procedure. If it was not, then give a team warning or tec--depending on who the delay was on and what the situation was.
