Should you let subs in after an indvertent whistle? Is there anywhere in the NF RULE BOOK that mentions this, I know there is something in the case book, but it doesn't have to do with subs.

Any time you have a stoppage of play, irregardless of the reason, substitutes should be allowed to enter.
a. Inadvertant whistle.
b. Inadvertant horn by timer which stops play.
c. Balls rolls away from players into crowd.
d. Etc.

Then, you have to explain it to the coach and apologize for the screw-up, if caused by your officiating team.

Per rule 3, sect.3,art.1-d

Any sub which is properly at the table is entitled to come into the game as soon as the ball is dead and the clock stopped.
Even though you had an inadvertent whistle, you did stop play and the clock, and now have a dead ball situation, thus the sub is allowed to come into the game.

An inadvertant horn by the timer should not stop play, but if it does, I will not allow the substitute to enter. Case in point -- Team A is down by 3 late in the game and have zero time-outs. Team A has control of ball and substitute A1, a high percentage 3-point shooter awaits at the table. Timer realizes that officials will stop play with an 'inadvertant' horn. Can you guess the 'rest of the story'? So, to be consistent and prevent abuse of a situation not covered by rule, do not allow the sub to enter with an inadvertant horn. If you allow him/her to enter in the first quarter or the first game of the season, then, to be consistent, you should allow him/her to enter in the 4th quarter or the last game of the season.
