Curious about this call,Sixth grade travel league.Team A is inbounding the ball under their own basket, called for 5 second violation, team B inbounds and gets the ball past half court into their own, when it is brought the refs attention that the clock was running during the five second call.He stops play and adds five seconds on the clock,,where does team b restart play, hope thats clear enough,,all happened in a two point game with less then 30 secs to play,,Thanks

First off, the ref should not have messed with the clock unless he/she had direct knowledge of the time on the clock. That said, the ball should have been inbounded closest spot to where it was at the whistle on the side line, Team B's frontcourt

Was the inbounds after a made basket or after a violation/timeout/foul/made FT?

Also, when you say that the clock was running - what do you mean? Was the whistle blown for the 5 second call, and the clock didn't stop? Or was the clock supposed to be stopped for the inbounds, and it ran?
