Score the run?
 
R3, 2 out. Batter swings and misses at strike 3, but the pitch gets away from the catcher. R3 crosses the plate before the catcher secures the ball and throws to first base. The throw pulls the first baseman off the bag, but the batter-runner misses first base. The first baseman then says "He missed first base", and tags the batter-runner.
Score the run?

Assuming the appeal is sustained, the run does not score.

An analogy. With two outs, if a runner misses the first base to which he is forced and is subsequently called out on appeal, no runs can score. For example, two outs, runners on first and third. Base hit to the outfield but the runner from first misses second and is called out on appeal. No run scores.

Of course there is no force at first but if the batter-runner misses first, the same principle applies.

By the rules:OBR Pretty sure all codes read about the same.

"A run is not scored if the runner advances to home plate during action in which the third out is made as follows:

a By a batter runner before he touches first base or
b. By another runner being forced out.
c. By a prceding runner who is declared out upon appeal because he failed to touch one of the bases......"
