Today, I had an interesting play. The batter runner bunts the ball and makes it safely to first base while R1, on second base, gets tangled up in a pickel. The second basemen throws the ball into dead ball territory while the batter-runner is half way between second and third. Is the penalty in this situation two bases from the time of the pitch or time of the throw? Does the batter-runner between first and second get only second base or does he advance to third? If the batter runner was on the first base bag during the throw into dead ball territory on the pickle of R1(between second and third) would the batter-runner get second or third?

IT's two bases from the time-of-throw. Only if it's (a) the first play by an infielder, AND (b) any runner has not advanced a base is it two bases from time-of-pitch.
